Neural nets: Not sure but where there is a will there is a way... :)
Generic Algorithms: It has been done with extensive use of the command line battle launch options and some external scripting. A.I. Wars was used in a thesis by Mike Waters at Johns Hopkins University as an a-life simulation environment and was featured in a booth at one of their A.I. festivals.
Etc...: Your only limit is your imagination!
